Here are some suggestions:
The Trojans should be Greeks with a few Asiatic troops, and the Greeks should be all Greeks.
The primary battles outside the city were all almost entire infantry battles.
The Greeks should have just a few chariots, which carried their leaders into battle.
You should designate the two Trojan heroes (Hector and Paris) and 5-6 Greek heroes (Ajax, Achilles, etc.) as Boudicca generals with extra hit points. At least have Achilles and Hector as Boudicca general.
You could have two continents, one Greece with the city of Sparta, where the Greeks get reinforcements, and the other Asia Minor where Troy is.
You could reduce the number of troops a little to reduce lag and make it easy to maneuver and control your forces.
You could start the game with the Trojans outside their walls and the Greeks facing them, they do battle. Then you have to continually move reinforcements across the Aegean to the Greek camp to assemble to go into battle.
As the Trojans are finally destroyed outside the city, the Greeks now must face their walls. Tone down the fortresses and towers a little inside since I assume you will not give the Greeks siege engines.
The Greeks should have supply wagons. It's assumed they were well fed based on the story of the War and didn't suffer any diseases while in the camp.
You could have a Helen character as a spy with very high craft inside the city. As the Greeks attack the walls, she could show them her beauty and try to make them switch to the Trojan side.
You could make the city larger, with many beautiful buildings and houses, so that once the Greeks penetrate the city there is street fighting as they sack the city.
You could put some triremes on the Aegean and clustered beached around the Greek camp for eye candy.
You could create an island in the middle of the Aegean that the Greek reinforcements have to pass to get to Troy, just big enough to fit the Colossus Wonder on it, for eye candy.
You could use teepee houses at the Greek camp to indicate the tents of the army.
You could put some farms around the city to indicate that people farmed here before the Greeks came. Some of them can be on fire, pillaged by the Greeks for forage.
I have some other ideas, but I think that's enough. Mostly, I think you could concentrate Troy into one city, make it hard to take, and turn the battle into more of a war and long siege. What do you think? |

One more thing, the Greeks are led by Agamenon and the Trojans are led by Priam. These leaders should be on the map, Agamemnon at the rear of the Greek Army, and Priam inside the city. For Paris, instead of a Boudicca general you could create a unique Persian archer that has very high hit points, range and attack. |

Oh and by the way, the Greeks did suffer disease whilst in Troy, the Iliad describes a plague sent by Apollo, most likely an explanation for an actual plague that occured over in Lydia. |
